If that Varric's amulet was obtained via War Table ops, it doesn't count, as they're unaffected by the bug. Only the ones from loot and chests seems affected. Please specify where you obtained it.
It was from the war table, will look out for the ordinary ones then.

If the play is from patch 4 (doesn't matter if it's a new save slow, surely), then I bet you're affected by the bug.
What needs to be tested is if brand new Patch 5 saves are affected.
Edit: Thx abdel. Seems that not even new saves are safe from that bug....(seriously EA/Bioware.....seriously).

I've gone back to pre-patch 5 saves to check it out, and it doesn't seem to matter. It appears that once the patch 5 game code is applied to the game, all Amulets of Power from chests and drops disappear. I even went so far as going back to Crestwood on my original play through (pre-patch 2), and there was no Amulet of Power.
However, Amulets of Power obtained through War Table Operations remain intact. Hopefully the patch developers won't find a way to make them disappear as well... The ability point from Inquisition Perks still applies correctly as well.
Still hoping that this won't be the case on a new game started from Patch 5 code, but I'm not very optimistic at this point. I'll update this post as I find out, and hopefully someone from the Dev Team is reading this. If they are, I'd be glad to try out any other ideas they have.

I know it's not all because Blackwall's amulet from Adamant was available. So some are gone and some are not.

Playing on PC, Digital Deluxe, and the chest in the Champions of the Just quest that is supposed to have an Amulet for Cassandra does not.
