So I know this question was asked a long time ago but I was having the same problem so I searched for an answer and found none. Theeeen I figured it out so here goes for anyone else. I realized the last time I played inquisition for 360 I was logged into Xbox live and this time I wasn't. So all I did was leave the war room save and exit the game. I logged into live and when I played again I got all the little notifications that said my war room missions were complete so yay. Hope that helps someone else.
