I have this problem as well. For example, if I'm the Chargers and I have Keenan Allen as my #1 Slot WR in depth chart, he'll appear at two WR spots in the formation subs in 3WR sets. In game, it's a coin toss as to whether he'll appear in the right spot or not. Then when I want to switch sides of the field for Williams and Palmer based on these formation subs, it won't save the subs once I exit the screen; games and practice don't use the subs at all.
This is a problem. I reached out to EA Help on Twitter and got zero response. I hope they check this out.
