I had the same problem.  Then I realized the only thing that had changed was that I had bought Guitar Hero Live.  That game requires you to plug a wireless USB dongle into the XB1.  I unplugged that, and BOOM the problem was fixed.  I assume it was thinking my guitar was the only controller.
