To be sure, have you installed every free multiplayer DLC ?
In your options do you have the game set to share feedback with EA? If you don't it won't recognize challenge progression.

Try to go on your BSN profile, and then on your "games".
Click on "Activate Online profiles".
Does it work ?
Well, it sees my pc origin's ID profile thingy, if thats what you mean (and than it links to the profile)
When you click on "Activate online profiles" it update your profile.
Run Origin/Game as an administrator (If you're on Windows 7),
Try to play a match and go back to your N7HQ, or directly to the challenges menu in game to see if there're any changements.
