Make sure "Always on top" is set under the "Options" menu tab in the Task manager.
For the problem:
Try to repair the game.
(in Origin > Game Library > right click ME3 > Repair)
(in Steam > right click at ME3 > Properties > Local Files > Verify integrity of game cache.)
If that don't helps the Save file itself is probably corrupted.
You could use console chats to go to the Normandy, but if the Save file is damaged it could do more harm than good.
Then using an older Save file is the best option imho.
