I have also recently encoutered this problem, checking in this thread just in case there's ever an update.

Origin support was able to manually trigger a download for Extended Cut for me.

It still doesn't show in my Extra Content section of ME3. But at least it is downloaded!

Took about 10-15 with support before they made it happen.

I can confirm it does work!
