You forgot one giant hint: Gnome Bomb
I never really put that one into consideration for 2 reasons.
1. The gnome in Gnome Bomb looks nothing like the ones under Gnomus' reign.
2. Why would he sacrifice his people as such?
I believe they are just your store-bought variety gnomes.
Im guessing you do not play infinity mode to hear what the gnome king says like we knew you were coming before this planet was made. Also the phone rings when you collect like 5 gnomes to unlock the gnome bomb to get to the gnome room.

And about the Gnome bomb, I think its a SIGNAL from the gnomes. Because who else would have put a bomb on the gnome? There barely are any humans left, and if a plant or a zombie put the bomb on it, wouldn't they just bring it to the enemy's garden/graveyard?
