Unfortunately you cannot undo the regions, and may need their items over and over. You can at least creat the extra storage, it gives you an additional 20 storage per region if you built it. I have a city having 4 regions, and more than half the items i need for anything are regional items. Too bad. 
the bolts were a mistake, if you needed them you were in the betaversion of the mass transit. Fortunately you now only need those items when building of upgrading living quarters. But you can skip them with an architect.
