Wireless XBox One controller stops working on PC version of game

Summarize your bug Game will not recognize Xbox One wireless controller (on PC) unless it is on when the game is started. Also, if the controller is turned off at any point while the game is on, it will not recognize it when turned back on. Windows 10 continues to recognize the controller, and the only way to get the controller working in-game again is to restart the game. Below it asks for a specific game mode, but it happens in all game modes and even from the main menu.

What is your time zone? CST - GMT - 6:00
Steps: How can we find the bug ourselves? Try turning the xbox one controller on mid-game.
What happens when the bug occurs? Does not recognize input from controller
What do you expect to see? A fix so that if I run out of batteries mid game, I don't have to close the game to get it working again. Also, it is helpful to be able to switch from using keyboard/mouse and gamepad, as I only use the gamepad for the starfighter content.

Windows 10 continues to recognize the controller (i.e. Windows will still bring up its game menu if I hit the 'xbox button'), and the only way to get the controller working in-game again is to restart the game (not the PC). Happens in all game modes (including the main menu).
