The problem seems obvious now, but it turns out the game had not finished downloading and it was just allowing me to play the downloaded part of the game. It does not show up anywhere in the PS4 UI, you have to go to "Library", select the game, and then select "Information".

Are you absolutely sure its fully downloaded? It's an 840 something GB download. I had the exact same problem as the OP. Thought it was fully downloaded, couldn't travel to different planets because it said planet hopping hadn't downloaded. And when I logged out, it wouldn't load the save file. Turns out that it still had another 800 left to go, even though according to the UI it was totally finished. I found it in the library under information.

Check your notifications - downloads. I played mine for about 3 hours then I couldn’t load my file. Under notifications it showed I still had 17gb to download even though it’s been on my PlayStation for a few days. Not sure why it stopped downloading.
It is called "Notifications", first symbol if you go up from your game row.
It has the "i" in its symbol and that's caused the confusion
