I actually just kept on playing from my old completed save when I first encountered this issue. I tried visiting other planets, meditating, you name it - but it wouldn't appear. I started a New Journey+ too and reached the point where I could first customise the Mantis - *all* the other skins are there but the Vanguard that has just completely vanished.
