I am also having this issue.

PC - Steam - Windows 10

Logitech F310 gamepad

Analogue sticks AND some buttons stop working in briefing rooms and hanger bay, both empire and rebel.  It has also happened at the start of a mission in the cockpit. 

This only started happening after update 2.0.

I have to return to the main menu and go back into the mode I want and it starts working again.

I like this game.  I hope they add additional content later.  It is a great compromise between the old circa 1995 sims and the later arcade type games.
