Ship GP is only left out of the match-making for GAs with no ships. That's no mistake. Including ship GP in GAs with no ships was nonsense.
Regarding the "problem" you mention:
Check the pinned discussions from back when GA was introduced. If some players are above the threshold, while others are below, they all set the same number of teams as the players below the threshold.
