I don't think it really makes any difference. Long ago Prefetch had a reputation for being a place where malware can potentially hide to avoid detection and removal, but I don't think that really happens anymore (if it ever did). Clearing out Prefetch will just cause programs to cache there again. I don't see how it could possibly do any harm to clear it out once it a while generally, or while doing cleanup tasks in between an uninstall and a reinstall.
