I think the only thing that you can't merge are "script mods" because they require being uncompressed and in individual files in order to work. However, if you know your way around NRAAS, you can accomplish most (note that I didn't say "ALL") functions of the script mods that you find with it. However there are a few specifically written mods that add functions to the game and as I said before, should not be "merged".
