You might also want to clear your caches. Those are .package files with cache in the name. (There are about 4 or 5 of them depending on how you're patched/installed EPs.) Never delete a folder with cache in it, however. When you restart the game, they will regenerate in a healthy way (as they can become corrupted, which interferes with traveling.)
Another problems is the DBTravel.package file that it in the neighborhood save file. When that gets too big or gets corrupted, it too will cause traveling problems. However, if you delete it, you'll find that some information is lost, such as images. But if you like to travel, it's certainly worth it.
The NRAAS mods do help with a lot of the problems with traveling. But sometimes you also need help by deleting those files I mentioned.
