It seems conflicts occur when there is a file with the same name in two different packages. When you combine packages it uses one of those files and delete the rest of them and that's how the package ends up smaller than all the individual original files. But I've never read a good explanation of how it works - just lots of warnings about making sure there are no conflicts. I have examined the way S3PE works though and it gets rid of the extra versions of the same file.
The problem with conflicts is that apparently two different people who make CC can have two different files with the same name and if you have that sort of conflict it can cause issues and is a rare occurrence. The file names are long lists of letters and numbers like you find in DCBackup folder.
When I have two files with the same name I take them into S3PE and have a look at what's inside them. (sometimes) And it is easy to see if they are different files or the same file used multiple times.
When I get conflicts with the same maker I tend to try to combine all the packages with conflicts from that maker and hope that fixes the problem. It usually does, but I have too much CC from a couple of makers to be able to do this so I cope with the conflicts between their own packages by hoping for the best as I've got rid of all the CC I want to get rid of from them and the packages end up being several GB in size if I combine everything in one package.
Use Sims 3 Dashboard to find conflicts. It doesn't fix the conflicts but it does tell you which files are conflicting and which files they conflict with. It is then up to you to decide how to fix the problem.
