BillFlowerpot When you tried the new Sims 3 folder, did you install all your Store content at once, or in smaller batches? Using small batches helps prevent corrupted .ebc files, which can make the Store content disappear entirely. It's not the only source of this problem but is a major one.
Now that this has happened again, please delete the SigsCache folder inside the Sims 3 user folder and see whether your Store content shows up. If it doesn't, try another new user folder, except this time, install only a few Store items and see whether they stay installed after you load the game, play, quit, and restart your computer.
