I have noticed a similar problem. I don't have animal aging turned off but I do play rotationally and it seems that my sims chickens, goats and sheep keep aging when I'm not playing that household. When I get back to them they all die on the first day of play.
I have all packs installed and play with MCCC and UI Cheats but have no settings that change ages. I play on long life span and think that should apply to all animals.
