I have this issue or a similar one, not quite sure.
I'm playing with the university pack for the first time, with 2 Sims in the same household, one of them has this problem, the other one doesn't.
Sim A was born in game (I previously played with her parents), she's stuyding Physics at Foxbury, she has the genius trait and I grinded skills with her since she was a kid. Now she has lvl 10 in mechanics, programming and logic and lvl 7 in robotics and rocket science. She's studying a lot, doing all her homework, her presentations and term papers are the highest possible when I do them/turn them in. Whenever she gets home from class, I get a notification saying that all she did was being kind of there, and that it's "obvious she has no interest in the subject" and her grades will show that.
Sim B is a Sim from my save file who I created as a toddler. I barely played with his family. He's studying Computer Science at Foxbury, his skills are on a medium level, he's working hard as well, but my focus is on Sim A (who also has higher skill levels). When he comes home from a class I get a notification saying how well he did, how hard he's working and how much he's learning and that it for sure will show in his grades.
So with Sim B everything just works, and with Sim A, who's prepared her whole life for this, it just doesn't. This is super frustrating.
The “obvious she has no interest…” I think I’ve only seen that on Sims who were late or left early. Have you changed her work tone (clicked the two heads over her icon) to “take notes”? I’ve found that take notes will make the system forgive lateness.
Also, if she joins and participates in the brainiacs or the secret society, that raises grades as well. (Fair warning: the secret society is SUPER ANNOYING if you don’t participate, by which I mean give more than you ask. Don’t “check in with sprites” unless you’ve gotten the popup that they like you and how you’re participating.)
I suspect that maybe the mod has made some modifications to job difficulty. University is a job in the Sims 4.

@xochiquetzl_xkvn Yes, I've read about the work tone thing here and I do that now, but everything stays the same (same notification etc). And I make sure she's on time always.
I want to try out the secret society - thanks for the warning and the tip! 🙂
