I read a lot of cellars here. It's also a problem above the ground. I can no longer grow satisfactory greenhouses on houses with a simple wall height. I had grown two-storey greenhouses and removed the intermediate floor to put trees in the greenhouse. I can do the option to remove the ground cover, but it stays and underneath there are no trees to turn off. In contrast to the stairs, through which you can still go, the placing under the ceilings is actually obstructed, although they are supposedly not there.
In the picture I tried to place a pomegranate tree that was not yet fully grown under the allegedly nonexistent ceiling.
Fortunately, access to a basement still works. There, the basement ceiling can still be removed properly. Otherwise would have become too cruel for many of my houses. It is enough that the greenhouses are no longer functional.
Hey @Fischreuse, I encountered this as well. Just went back to make sure I didn't use any cheats to address it. 😉
I encountered the same issues with Trees in a single (lowest level) green house The way I got around it was to use one of the higher level wall settings (I used level 3 that easily allowed for full grown trees.
So not 2 level 1 rooms with the floors and ceilings removed but a single room with the tallest room height.
Not sure if 2 works however. I then knocked out the ceiling and put in a roof with one the glass metal skins that make it look almost like a Victorian conservatory.

I Know, that I could take a higher wall - generelly. But If I still have a house, where I can't choose higher walls, I can't build a glasshouse with higher walls. Therefore I've build glasshouses with two levels and without ceiling. May be, that in my older savegame I could still look throug the ceilings. I will see. But today I can't build again glasshouses with two levels and without ceiling above the earthground, when it is needed. Could you clear ceilings above the ground in a new fresh building?
Now, I took a look. Like I expected in the older savegame. I can see trough the ceiling, But - i can't change the ceiling. I can't clear a ceiling in a new building and I can't rebuild a ceiling in the elder glasshouse. In other words, there is no longer function with ceilings in any direction.

I remember a scenario I had "like" this once, mainly it was having similar "level heights" at the same story of a connected building. I can't remember if that went away if you separated the buildings.
I'll have a look. Work is kinds nuts so may be a day or so.
