Well, that was the first time somebody complained about it and brought it to my attention, yes. Since then, I've found other causes and updated it. And yes, it's compatible to current, since I'm, you know, still using it.
No, you can't restore the milestones, at least not automatically. If you had some other mod that lets you manually create milestones, you might. But creating pretty user-friendly things is not part of my skillset, so if I made this, it would be awful command-line stuff that only I would use. Someone with more talent for modern UI probably has it already.
And unfortunately, all mods that let's you create milestones manually can only create general, non-personalized milestones. Better than nothing, I guess..

That Weerbesu UIcheats thing lets you changes the subject of a milestone after it has been created, although it doesn't create new milestones, at least not that I've found.

@JMPescadoOk, so I've tried your mod and it doesn't work at all. I've tried the most obvious scenario, nothing tricky - just visited one family with another. The milestones of the visited family are erased.
Idk, maybe I am not installing it right? I've just put both files - MATY.py and NoMilestoneDelete.py - into my mods folder.

Ok everyone, after some more digging I can say that @JMPescado mod works!
You just need to install his .py file a bit differently - they need to be in a two-deep subfolder of mods, last subfolder must be called Scripts. You can just leave the same structure JMPescado himself provides. In the end, you should have "Mods\Awesome\Scripts". Do not put other files than .py in the Scripts folder!
Also, some people mentions .py files should be converted into .pyc and then into .ts4script - otherwise they affect performance. I confirm I have noticed some stuttering, but maybe it is just a coincidence - TS4 has all forms of weird performance.
All in all - this is the best we currently have. Search for More Awesome Than You No Milestone Deletion mod.
UPDATE: With Weerbesu UIcheats mod alongside Lumpinou Milestone cheats mode i was able to restore all milestone for my sim who had the biggest amount of them in my game. It was a tedious process that took more than 2 hours just for 1 sim. I had to revert this sim to teen to recreate those milestones that represent child/teen special traits and "career" achievements. Because of it I also had to restore those 5 bonus traits that you can gain growing from teen to young adult. In the end all is restored and also personalized - except for the "first book" milestone. There is no way to personalize this, but it's only one milestone, so it's ok.
