I was intrigued by this, and as I have been having the same issue with plants reverting to freshly planted dirt piles I decided to do some testing of my own (albeit on a slightly smaller scale) to see if my results would match up.
Like you I started a clean save with no mods installed and the mods option turned off. I only played for about 10 days but as there were no issues with my garden (and that is much longer than I have gone without issues previously) I decided to move on.
Then I turned the mods options on, but without placing any mods in the folder. This time I let it run for about 2 weeks, and still didn't see any issues with my garden at all.
Next I added in all of my mods - one of which adds a few extra CC plants - and continued the same save, adding those CC plants to my garden. On the second morning after I did this, at about 7am my plants randomly started reverting again.
I decided to go back to before I started the previous test and try it again, but this time just enable mods and put my mods in the folder without actually using any of the mod content. This resulted in another 2 weeks of no garden issues, so I decided to purchase the seeds for the mod plants and just leave them sitting in my inventory. The next morning at exactly 7am, every single one of the plants in my garden apart from my Cowplant reverted back to dirt piles at the same time... I've never had the bug hit THAT hard before.
While I also don't think that it's any one mod that is the issue, I didn't have any issues myself simply from enabling the option without placing any mods in the folder. It's unclear exactly what the trigger for this bug is, but at least in my case it definitely seems related to creating an instance of the seeds that one of my mods adds.
Anyway, that's just my experience, and I've seen a lot of people experiencing it under very different circumstances, but hopefully with enough reports/information they will eventually be able to solve this issue once and for all.
