I have the same bug, and ultimately I only found one solution. Enable cheats (CTRL+Shift+C) (testingcheats on) then shift + left click the plant and destroy object. I had to do this for the plant itself and the floating fruits/flowers, and then have my sims plant something new. Be careful not to destroy the planter box itself!
I know this might not work for people playing on console, but I hope this helps someone 🙂

are you using a mod to enable the "destroy object" option? I am playing without mods and can only reset the object but not destroy it when I right click on the plant with testingcheats turned on. The resetting doesn't solve the problem.
Yeah, you get only this option back if you use mods as MCCC, TwistedMexis All Cheats or bienchen destroy objects mod. The team removed some cheats from vanilla game, this cheat was one of these removed cheats. // sadly, most mod user forget that they have such mod which give these cheats back.
In Vanilla you can only take care of this situation if you have Realm of Magic and play a spellcaster. You just need to burn all these plants with Inferniate* You need *Spectral Reach* - Perk .

No it's an in game feature. Try told down shift and left click to see if you can get the option. Maybe I wrote wrong in my post 😊
I've done that too. Though, i did destroy at least one round planter that kept throwing errors. Apparently for some reason, either plants that didn't fit in it woudl grow there or they would just fail to germinate. Repeatedly. Daily.
Out of curiosity, are all of you having a problem in the winter time? I'm playing Granite Falls and the temperature is below freezing (Saturday before winter) and none of the plants are out. Maybe they were left hanging?
