Mine were only normal quality though so maybe only the higher levels are consumed for naught.

Mine were only normal quality though so maybe only the higher levels are consumed for naught.I just tried to fertilize four plants using magnificent grade Dragonfruit and ordering all four fertilization in pause mode and then run , of the the four then as per bug only the first plant got fertilized and only on Dragonfruit were consumed.
Then I tried to fertilize the remaining three plants using normal quality mushrooms but otherwise same method and of those plants again as per bug only the first got fertilized and only one mushroom got consumed !
That makes me wonder if also the level of evolution of target plant plays any role if the fertilizer is removed from inventory even if plant appear not to have been fertilized anyway ? The four plants I targeted were all of magnificent evolution ant one Strawberry and two Daisies and one Pomegranate...

Maybe it depends on the items you're using.Well , there is so much about game internals that I have no idea how works , but if one should want to guess further then also the level of the 'Sims' garden skills could have been programmed into the game to matter for how much/many fertilizer is consumed as well as other factors , I mean ; your guess is as good as mine :-)
(My 'Sim' is of level 10 garden skill)
