I have the same issue, not only with indoor plants, with outdoor plants aswell (not including the oversized crops).
They appear in my houshold iventory when ever I travel somewhere with my sim (maybe to the gym or a bar) and come back home.
I'm just wondering if the common element is about the plants being "Sheltered", since you can shelter outdoor plants and also every indoor plant is sheltered too.

I do have Seasons, and everything else but Journey to Baatu. My plants are fully exposed, not sheltered. They go through their full seasonal cycle.

I have seasons and all packs but a few kits and Journey to Batu.
I have a lot of plants, both sheltered and not. I even have sheltered oversized crops, but they don't end up in my inventory. Non of the new Cottage Living crops seems to. It seems like a lot of my harvestable don't. Im not sure. Because my Household Inventory is full of harvestables, so this might have been going on longer than I realised. I have been wondering where they all came from... But so much end up in there for unknown reasons, so I have to check it regularly to see how many crops actually goes there directly as new.
Just as an example; I Have 52 Soybeans, 85 Lemons, 49 Snapdragons, 57 Blackberries, 44 Grapes, and so much more. - And thats after I filled up a basement with crops and other random stuff from my sims household inventory. I only stopped because I was sick of moving items, but now I will try to be observant on what kind of crops end up there on their own. (It is SO time consuming when you have to remove each items individually to your sims lot, and then take each items individually to place in a Fridge or Sims inventory to use it. - Can we please please get a easier way to move things in and out of the Household inventory?!? Like place it directly in a Sims inventory and move as stacks. Im tempted to just delete it all, but it seems like such a waste when its items I created and my sims spend their time on.)
So far I know for a fact I get a lot of new potatoes and spinach in the Household inventory. I only have tree plants of each. 2 Outdoor and 1 of each sheltered. They are VERY active and leave many new crops in my inventory daily. Like I have 36 new spinach and not as many potatoes today, but still a lot. I just planted a poison Fireleaf outdoor like a sims day ago or so. I already have 20 new Fireleaf's in my inventory...
I dont want things to end up in my HI It's to much work to get it out again.. - Including fair entries and livestock!

@simvasionI'm having this issue, too. I have all the packs, except for Batuu and Paranormal. I don't run mods or CCs, and my plants are all unsheltered. It's not every harvested plant, just some of them. I'm not sure what makes some different from others. I have no indoor plants or plant walls. They are all in planter boxes, straight into the ground, or in the new garden patches. It is very annoying to have to check the HH inventory every time I harvest my plants.
