It's always the same two beds. I had to move the desks of two to stick out the opposite side for the beds to fit. However, I don't know if it's the ones with the modified placements or not.
Also having this issue on PC still...this issue has been around for 2 years and they STILL haven't fixed it? -_-

Could anyone check if this is still happening for them ?
Not sure if all bunk beds were affected but I just tested a save that had one with a desk underneath. Also put some stuff on it and it all stayed put on travelling so I'm wondering if the patch fixed this or if I just got lucky.

I didn't have this bug until the latest patch (infants), but now I can't put anything on a desk under the bunk beds (or at least the three I've tried) without it disappearing into my family inventory when I load the lot.

Yeah, I just started having this problem after the growing together update as well. Doing some experimenting building, saving, reloading, it seems to happen mostly with beds configured to have the ladders on the left of the desk. Flipping the bed around so the ladder is on the right seems to help. Also seems to occur more with office type chairs than dining type chairs. Haven't really figured out a pattern. Sometimes they work, sometimes they don't. If they don't then you have to fiddle with it until it does... which sometimes doesn't work out too well with how you want to set up your room.
