Oh boy.
I can see three possible options.
1. You say you use mods. You can use MCCC to forbid upgrading the toilet.
2. Kick out the roommate. (Alas. You probably need the money.)
3. Buy an insect farm and regularly clean out the toilet to feed the compost to the insects.
(#3 is the EL intended solution.)

I haven't tried it with vanilla yet, but I was living with roommates in uni before this and no one did it - maybe because those were toilet stalls instead? Or cus they were in uni?
I'll give it a shot today and see if anything changes!
I have no mods and a vanilla game and the bug is still present.
Yes, this has happened in my game and I knew my roommate had upgraded the toilet but I wasn't sure what was causing it to catch fire 1 out of every 3 times it was used. I hope they fix this one.
