This happened to me to but I figured it out. When you get a hatchable egg you have to click on a hen and click the option send to coop. This will make the hen sit on the egg most of the time unless sleeping or eating and will prevent the egg from spoiling. When I tried this it worked even though the hatchable egg in question was poor quality.

This seems to be 50/50 for me in that, unless the Hens spend a whole day sitting on them and get's the timer to below one day before hatching, they will still spoil. It's also worth noting that the Hens incubating the eggs actually improve egg quality to excellent. However, excellent eggs will still spoil if they have more than a day to go before hatching as I stated.
