I am having this same exact issue! I got my beans and stump by purchasing them after getting my sim to Gardening Skill level 10. No debug buys or anything. I've repaired the game, reset my sim. I obtained the fruit by going through the portal. I'm running vanilla install, have never used mods and I am not using any custom content, either. I then tried to use the testingcheats option and it too did nothing. I get no animation or reaction to eating the fruit other than the moodlet "Better than Expected" from eating a harvestable. I did plant the fruit and have eating multiple fruit at the same time.
Edit: My Sim is a witch...
Try revoking the witch and see if it works then.

Yeah, I was going to say, I did it fairly recently with one of my gardener Sims. She's not an occult and it worked fine for her. I think that was a patch ago, though. I could have her do it again as a test if it's helpful...
(She spam-bought rare seed packets until she got them all and bought a stump through the usual buildbuy. She had a near death experience with the (##)*$#& water garden--I thought you had to intentionally jump in to die, but no--and I figured she deserved a "treat." She loves plants, why not be one for a while?)
- 5 years ago@crinrict Honestly it's been a while but I'm pretty sure I was also using the shift click on random nearby sims on vanilla and not one of them became a Plantsim. I will have to try specifically with a non occult sim to test.

This is my first post, just so I can say thank you for this knowledge. I wasted an embarrassingly long amount of time trying to figure out why my alien wouldn't turn into a plant sim after eating the fruit. Bless you <3
