Do MCCC and Sims 4 original settings conflict?

I have my MCCC settings set specifically for age in days per age group. Now I am wanting to "stop" time for a moment and disable auto-aging for a while. If I do this through the Sims 4 normal settings, will this mess up my MCCC settings?

No, there will be no problem. All MCCC customiziation is stored in the mc_settings.cfg file. As long as you have that file, you're fine.

You can switch off auto aging in the game options. This will have no impact on your MCCC settings.
