Example of how my mods are set up...
(There are lots more, so this is just an example)
Once any one folder in Unmerged gets large enough to merge, I'll merge it accordingly and then move it to my merged folder and where it belongs there.

Very rarely do I go deeper than 3.
So in my mods folder, I have these types of folders and folder examples how deep it goes.

Merged CC
Clothes and Shoes
Hair and Makeup
Sets
MyCreatedCC
UnmergedCC
Access

Necklaces
Nails
