You are not supposed to remove your Mods folder before updating. You are supposed to make sure that your mods and CC are updated or compatible with the update before you reenable Mods/CC.
Actually, it is often recommended to remove the mods folder, out of an abundance of caution, because on a few rare occasions I believe people have had their mods accidentally wiped (and also, in testing after a patch, it is recommended to remove the mod folder and delete the cache just to confirm a bug you see is not caused by a mod).
I personally have only removed the mod folder before an update when it was really big, like infants.
Is your game working fine? Then don’t worry about it. Are you seeing bugs, even after removing mods? Let us know what you’re seeing and we’ll see what people can recommend.
If you do end up needing to repair or reinstall the game, your packs will still be in your account.

It is indeed recommended to remove the mods folder and delete localthumbcache.package after an update to test if ones Mods/CC still work by adding them back a little at a time.
