There are sometimes "ghost" (false) missing build/buy item reports when you enter a lot, but I don't know of a specific cause and I haven't seen this as a recent bug.
I would, though, strongly recommend not merging package files. You don't get any game performance improvement from doing that (I gather that it did improve performance in Sims 3; it doesn't in Sims 4). And you end up with duplicate identical files plus with both older and newer versions of mods, and that can cause you problems. It also makes it hard to find broken content when it's reported.
Re. deleting mods, make sure to always delete the file called localthumbcache when you make any changes to the Mods folder.
Instead of using merging to organize, keep your content organized by using folders. Mods that are simple a package file can go up to 5 folders deep in your Mods folder. You'll find a lot of suggested organization structures online.
