So far its been happening every time even if I save and exit.

And yeah, I do see blue flashing squares when I hover over them

I think that is what happened.
I do have a save that I recovered which I've been using at the moment and before I started it I deleted all my script mods, but I'm too scared to quit the game in case i lose all my progress again.

  @Coshy15 Use save as under a new name and keep that backup that works in a save place. If it happens again (which it shouldn't if you removed the mods that cause it), you can go back to that again.
