That file is supposed to reappear after you delete it - it isn't that the file is a "bad" file, it's just that deleting it after you change your mod loadout forces the game to reprocess your mod loadout. It's a cache file. That's why we have to delete it every time we add/remove or update our mods.

What mods are/were you running that seem to still not be working properly?

    I didn't have many mods, for full transparency. I did just check today and saw a lot of the mods have been updated again (as recently as today), so I tried those now and they work

    Ones that are still not updated and broken:

    1) baniduhaine's Bloodline Control Interactions mod - I think this is because not all of the required mods have been updated since the most recent of June. As such, they haven't been updated for the new update or the new pack. So that is still broken. Hopefully when all the required mods are up to date and updated, that won't be the case. But we'll have to see.

    2) Ice Cream's All-in-One Occult and Edit Occult Forms - For Hybrid - again, hasn't been updated, but either way, is still broken

    That's out of the mods I use and like I said, I don't use a lot. Basically all I use is the Bloodline Control, certain Tmex cheats (All Cheats, Always Move Objects, Always FullEditMode, Always TestingCheats True, Always FreeBuild), TwelfthDoctor1's Hybrid (I use Ice Cream's Edit Occult Form and All-in-One Occult for stability assurance, since they don't conflict), MC Command Center, UI Extensions, and that's about it. It seems like a lot, but compared to what I've seen of other Simmers, it is pretty small amount. Luckily, a lot of the big ones have been updated and work now. But those two I know for certain are still broken.
