If the setting in settings menu is correct and the mods are in right place, then nothing should be preventing your mods from being in the game.

My only advice here is doublecheck everything, maybe add some screenshots of your settings and where you have your mods sitting for others here to doublecheck for you, and to delete the localthumbcache.package file just in case you didn't do that step after putting mods back into your game.

@khitteh so deleting my localthumbcache.package worked to bring my mods back but there still broken but ill just fix that thanks

Okay good. ALWAYS delete that file when changing mods (adding/removing or updating your mods).
It forces game to reprocess your mods loadout.
