You should have no problem running the game with 1000 cc files. I currently have over 2700 cc and mod files and my game runs just fine. The only thing I see with that amount of mods and cc is the game takes a little longer to load than it does without any. But it's not really that much more time either, maybe a minute at most.
In all likelihood, you have something in your cc that is broken or a mod that is out of date. It can be almost anything that you have, even things that you've had a long time. I have had files I have had for years stop working after an update or new pack as well as found files that never worked in the first place when I cleaned my cc out. I found I had a number of broken files, mulitple copies of the same thing, conflicting default replacements, and a lot of things that I thought was neat when I downloaded and then never used once. I did payoff after cleaning it all out too. My game runs a lot faster and smoother than it did before I did that.
So, I suggest you clean out your cc to hunt down whatever file is causing the problem. Hopefully, you've got what you have organized to make the process a bit easier and faster.
