Hello! Even though you mentioned rebuilding the rooms, the roof clipping into the room usually only happens if the room isn't complete. Please check one more time that the rooms are composed of full walls. Any half walls will also cause the roof to clip into the room. If you're still having the issue, please share a screengrab as @EA_Solaire suggested or if possible, upload the lot to the gallery so we can test it. If you decide to upload it, perhaps name it something like "Roof Trouble" so it's easy to find an alerts other players that there's an issue.
