This isn't a bug and all you have to do is open the existing lot in build mode, bulldoze it, then insert the new one from your gallery and the game will prompt you to crop and center the new lot.
Where do I find new lots in my gallery? When you say new lot do you mean insert a blank lot or the lot im trying to place?

You go to the map and find a 50x50 lot.
Then you load that lot in build mode and from the bar in the top middle choose bulldoze (Bulldozing is not even necessary, you can just place your lot from the gallery and the old one is replaced)
This will make the lot become empty.
Then you go to the gallery/your library and place that lot you tried to place on the 50x40 lot before.
EDIT: Actually, through build mode you should even be able to place a 50x50 on a 50x40 lot. It will show you which items will be cut if you place it.
