there seems to be a problem respecting these markers some experienced and badge holding commanders ignoring them all together is it possible to make them flash?

No matter how they are designated some will ignore them. Also, remember only those in your alliance can see them so making them flash or stand out in any way will not change those from other alliances taking your base layouts. Within an alliance it is common to have a forum for claims of bases too. It is also 'normal' for CiC's to remove repeat offenders from their alliance.
