Spawning of a new base next to a ruin 'shouldn't happen', however on rare occasions it has been seen. Which world is this and which co-ords? Of course, over the Christmas & New Year period the staff are on vacation so investigation may be a little slower than usual.
Simple answer, kill the new base. The layout stays even when the ruin goes, so mark it as yours and kill the new base when you can.
