It's been happening to me too, for no rhyme or reason. When I stop getting them from handshakes in my SP, I try differnt things like exiting and coming back, visiting friends, hard closing etc., but nothing seems to reactive them. They come back eventually no matter what I do, but in the meantime I've lost about 15-20 friend points from clearing handshakes.
