The writers of the show actually do mock both sides. Quimby's party affiliation is very rarely relevant in the show, and I can't think of a time it was ever even mentioned in game. He's just a corrupt politician, and not a depiction of all Democrats, so I don't really count him as an example, but any time there's an ideological conflict in the show both sides come off looking silly in one way or another.
When the game gets political, though, the writing tends to have this gleefully mean-spirited feel that's just not particularly funny, and not up to the standard of the show's writing. "Yay, I have a platform for my political views! Republicans are dumb amirite?" It's simply not comparable to the show's social satire, and that's probably why it gets so many complaints here from people who presumably have seen the show, too.
