I’ve encountered a similar bug. I play the game on PC, so I was able to resolve the issue by using a mod that adjusts the game to allow cows and llamas to be freely placed from the household inventory with the help of external tools. However, I understand that this solution is not applicable to console players.
To truly fix the problem, I believe the developers should either prevent cows and llamas from being placed into the household inventory when the shed is cleared, or allow them to be placed directly from the household inventory, similar to how chickens can be placed.
