@tigerrun777  Did you delete the stairs? If not, possibly delete them and rebuild the rooms before placing stairs again. You could also try saving the lot to your library and then bulldozing the existing lot before placing the build down again from your library. 

Edit: do you have a glass roof somewhere? Probably delete that also if so.
