To avoid issues with my main sims, I removed all CC from my mods folder and made a new save. Played with the sims there for a bit and moved them, and none lost a single milestone, although they had no duplicate milestones (ex. falling in love twice) so I don't know if it only applies to duplicates at this point or if it's entirely a mod/CC thing. Hopefully it is just a CC issue! Thanks for your help

Edit: if anyone needs me to provide info on what mods I play with and all the CC I use, that's going to end up being a massive list. If someone else experiences this, please let me know what mods you have that may have caused it so we can figure out which we have in common!

Edit 2: Notable mods are MCCC, Better Elders mod by PimpMySims4, Carl ColorPicker 2.0, LittleMsSam's Foster Family, BetterAutonomousHomework and ParentingSkills mods, PandaSama's Toddler Bunkbeds mod, XMLInjector (HSY patch fix ver - v4), necrodog's functional toaster mod v2 (which was not functional and has been deleted), OzzyAndMiriam's piggybackride mod, TwistedMexi's full house mod, and formerly the Obsessive Teen mod  by Ozzy Sims 4 Mods which I removed while playing with my main sims. The other CC I have is all clothing, furniture and hairstyle mods afaik. 
Scrolling through my mods folder I found a bunch that I'd forgotten about. I'll see if I can transfer sims without bugs with Tmex's full house mod, MCCC and XML Injector removed

    Ok I'm now playing without Tmex' full house mod and XML injector, and it still blanked Henry's milestones after he asked to move in with his boyfriends. I think because none of the other sims I've transferred between households have asked to move in, it didn't blank theirs. I'll try it on my other save without changing the active CC

    Edit: Okay, MCCC seems to be the culprit. Asked Nina Caliente to move in through the "ask to move in" interaction, and she lost all of her milestones. Let me try it again without MCCC

    Edit 2: Played without MCCC, Nina still lost all of her milestones when asked to move in. I will remove ALL mods from the game and try it again

    Edit 3: Removed all mods, and it still blanked all of her milestones. I will try removing all CC to see if that fixes it
