Yes, there is a risk the EAC can trigger when you use mods in other games.
To make sure you don't get flagged for a false positive, make sure no mod loaders are running in the background.

The EAC scans for any cheating software not only Apex Legends related to what I know.

I'm not sure if it detects singleplayer mods but I would say better safe than sorry.
