No, you're not the only one seeing the contradiction and in fact, I would point out more examples like Portal.
BC2 and BF3 are commonly cited as two fan favorites from the franchise and EA / DICE recognize that otherwise they wouldn't have included them in Portal. .....so obviously they know, right? They probably thought that was enough and most folks would happily accept the changes they made to the formula in the main game.
